It was indeed iOS 12 instigated, but that was only part of the problem. The other part is if the file in question has no other “special” elements within it then iOS will drop to the more efficient native RTF file saver that the device itself provides, rather than Scrivener’s custom saving routine. Second update: and it’s been found! This will be fixed in the next iOS update (no ETA yet, Mojave Dark Mode project is a chaotic element).

Wouldn’t that be a matter for the underlying HTML header level depth, rather than any numbering typed (or generated) into the heading? Glad to hear that works for you. I wouldn’t really call it a workaround though—these are all features designed specifically to do things like this. :)

The only really good way to get full MultiMarkdown (or Pandoc) processing in all areas of the output is going to be to use one of those systems.

Ah, yeah styles don’t mix well with lists I’m afraid. Scrivener 2 didn’t have styles, it had formatting presets, which were essentially just a blob of formatting that would be applied to whatever you select and then that was it.
