There vs their.

I see the words there and their underlined in red a lot. Almost every time they are in something I'm writing. If I hover over the underlined word it suggests using the other one, and it's just plain wrong 99.9% of the time.

Is this an underlying Apple thing? I'm just curious. I can live with it, though it's definitely an annoyance.

I suspect it is an underlying Apple nonsense. I have spell check turned off in Scrivener—I do spell-checking in NWP after compiling; I find it more efficient there—but, from what I've read, ever since Apple seems to have integrated some degree of grammar checking into spell check, an already not-too-trustworthy facility seems to have got worse.
