Yeah, you definitely do not want to be overriding body text font family settings, and many readers won’t even let you try (you should be previewing your book formatting in end-user tools, rather than Calibre or Sigil, both of which use rather stock web rendering previews that are way more permissive...

This looks like a very old version of Scrivener that is being run on a newer macOS. Make sure you are up to date by using the "Check for Updates" command from the main Scrivener menu (or through the App Store software if you bought it from Apple).

As noted above, this isn't something Scrivener can do, and has been observed in a variety of different programs. It's a Mac bug.

I would double-check your saved projects on the disk (the File ▸ Find All Projects in Spotlight command can help here, but you can also just search Spotlight for “kind:Scrivener Project” yourself) and make sure you didn’t accidentally load an older version of the project. That is how it should work—or rather as in all ways with Scrivener, it would preserve the cursor position not the scroll position, when traversing through history (and that avoids scenarios like what you bring up, where some text might radically change beneath the scroll coordinates).
