It may help you to understand better how syncing between iOS and Mac versions of Scrivener using Dropbox works. Take a look at Lit & Lat's guide to clarify how it's all supposed to work:

Tou should also have a "Show Invisibles" mode that shows the paragraph, tab, and other non-visible characters in your text. Not sure where that menu is, but once invoked, it's easy to find the extra paragraph characters to select or delete.

I'm not sure if this is the same menu in version 1 of Scrivener for Windows, but on the Mac (and v3 beta for Windows I think), the menu is View->Text Editing->Show Invisibles. Once you've selected and copied that character, you can verify that you have it in your copy buffer by using CTRL-v to paste...

All you have to do is start after the last character on one paragraph, and then SHIFT-right-arrow once. Then CTRL-c to copy it, bring up the Compile window and paste into the Replacements pane.

Unfortunately, this is only possible in the Beta, using the Project->Project Settings menu.

But you could use/create a compile setting for each kind of publishing output, so that it doesn't matter how you format text inside Scrivener.
