Yeah, Scriv just hands the files off to kindlegen to translate, so if the files are good, it's probably at the kindlegen end that the issue lies. Do you get the same issue if you compile to .epub? What if you then open the .epub in Kindle Previewer, does the automatically generated .mobi KP produces have the same issue?

You could also just open the .epub you created in Kinde Previewer, which SHOULD auto-convert it to .mobi... If KG is having issues it might not, though. I think it uses its own version of KG though, so it working may not rule out a KG issue - but atleast if it works, you'll have your .mobi file.

Oh, don't do that! Being able to access the docs directly inside the package is there so you can rescue your writing in time of emergency, but editing them/adding to them outside Scrivener will mess things up - Scrivener needs to make the changes itself so it can synch changes with the binder, any i...

Scrivener is primarily a drafting tool, not a layout one - this sort of thing you'd need to do in a dedicated program such as Word or InDesign after compiling.

As AmberV said, putting a lock on the Scrivener program wouldn't really do much more than provide a false level of security; anyone with access to your document files would still be able to access your files by opening the .rtf files in another text files. You can also switch what labels/status metadata fields do and use labels to register status, then go to View > Use Label Colour In > Binder or Binder Icons (I personally think icons look better, but binder is a bit more slap-you-in-the-face with it).

Not staff, but I personally turned backup on open off - the file it created would be identical to the one created on close, and would eat into your number of rotating back ups. I'd personally suggest choosing between back up on close/back up on open to maximise the rotating saves, but I may be missi...
