Comments are also exported from Scrivener, in rtf. So it's possible to go back and forth from Scrivener to Word, keeping comments intact.

Tracked changes are not supported in Scrivener, so they aren't imported and obviously can't be exported (since they aren't there).

The Bookends demo 's only limitation is that the maximum number of references in the database is 50, so if the essays/papers you are writing don't have many references you'll be able to try out the full workflow for as long as it takes you to decide. My solution is easier. I just avoid cross-references in Scriv.

One more quick post on the cross-reference issue: Is this really a limit? If so, wouldn't be easy to have a distinguished code when we reference something? Let's say: <$n:table:r/foo> with the r/ meaning I'm simply referencing to the table foo and Scrivener should not increment the numbering sequenc...

I didn't mean that, Keith. I'm one of the ones who likes being able to see bold, blockquote etc. in Scrivener, and dislike MMD formatting because it's hard to read at a glance. I just think that it would be great if the formatting in Scrivener could (sometime in the future) serve both roles.

At first blush, I would suggest not treating sub-paragraphs differently. If a sub-paragraph is formatted differently from its containing paragraph, then perhaps the writer wanted that difference. Minus the rhetoric about 'small features' and Scrivener achieving its potential(!), there is a good idea here. I'd also use this from time to time (perhaps because I'm also an academic). Also it's worth being aware there are some glitches and genuine bugs in the MacOS text system when it comes to lists and tables. These problems are inherited by apps like Scrivener and TextEdit which use that system (but not by Word, which has its own system for text, with bugs of its own).

There's no vertical ruler in Scrivener, and in any case the horizontal ruler doesn't set the margins (which is what is sounds like you need to do), so: You can set the page margins – Top, Bottom, Left and Right – in File>Page Setup... .
