There have been a couple of hotfix updates released. Lee tries to post a progress update every day to keep us users informed. Sometimes the update also includes a hotfix to Scrivener. You're not doing anything wrong; it's definitely a bug. Lee has logged it, and is working on it, along with other rich text parsing problems.

FYI Nadia, this bug has been logged, and I don't believe Lee has addressed it in any of the hotfixes so far. But they are working on it.

If the .scrtpl extension is for a Mac template, I would guess that it will not work for the Windows version. Is it possible your antivirus software is blocking it? You might want to test by turning off any antimalware software you have (probably want to disconnect from the Internet while you do that) just to test it out. Also, you can try right-clicking the shortcut and choosing Run as Administrator.

I have a feeling the font resizing is related to the indent resetting, and that both have to do with parsing the RTF tags. I experienced the same behavior: after clicking on another document within the project and clicking back into the the first document, the font has resized from 12pt to 8pt. But ...
