It could be a difference in the type of window, or extra code that is being used to manage them, since they aren’t typically used like wholly discrete document windows (like two TextEdit documents, or two Safari browser windows). Out of curiosity, if all you’re doing is storing URLs, why not use the Bookmarks feature? All you have to do is hit the Return key to load a bookmark in its default viewer. I don’t know though, it would be a bit odd having yet another preference that dictates how a thing works that Scrivener itself ...
