In Scrivener, create the hyperlink in the running text. Then, create a footnote with whatever content you want. When you compile for the web, remove the footnotes. What do you mean by "major workflow" differences?

There are differences in Markdown and other Compile post-processing workflows, but Scrivener itself should be effectively identical between the two platforms.

Did you look at the Session Target pane of the Project Target Options panel?

The Sync with External Folder function still exists and is still the recommended solution to this problem. The Compile functions are completely different between Scrivener 1 and Scrivener 3, and settings do not automatically translate between the two. An upgrade guide for Scrivener 1 users can be found here:

Ask your editor what tool they use, and use that one. As part of a dispute with an editor, I once counted the exact same text in Scrivener, Word, pages, and Wordpress. Got four different totals. Probably the easiest is the File -> Print Current Document command, which lets you print whatever's in the Editor to a PDF file.

Alternatively, both the File -> Export -> Files command and the Compile command can work on any subset of the project you like.
