In the mean-time, you can name your icons as you import them, so that they sort like an expanded set of folders. For example:

faces:smile
faces:lol
faces:eye roll
books:stack
books:open
books:green
books:blue

That will at least help you visually scan for the right category of icons.

Sync with external Folder is for editing some of your documents using another piece of software, not for syncing entire Scrivener projects for use by other computers running Scrivener. If you've already figured out how to sync between Mac Scrivener and iOS Scrivener, then you should just do the same...

You can import the scapple file as an alias. File->Import->Import Research Files as Aliases it the menu, I believe. I think it should borrow the quicklook view of your scapple document from the finder to display in Scrivener, but won't actually add a copy of the file into the project.

To avoid having lingering projects in an old format, search your hard drive for .scriv projects. Sort by name, and discard the "backup" copies of those that have them. For the ones that don't already have backup copies, open them in scrivener. If they needed to be converted to the new form...

I'm not sure what's going on here, but are you sure all of your text was pasted into Scrivener? Maybe your copy buffer wasn't big enough?
