This might work:

Instead of putting the Prologue into a folder, put it before the chapter folders as a text file, similar to the title page. Format it how you want it to look, including putting the "Prologue" title. Then when you compile it check the "print as is" box.

I installed in 12.04 under gnome. The application doesn't show up in the software center, but it is installed and works fine.

I am a very visual and creative person. I am also a math major. I've spent years tutoring math and computer science.
