Some sections of the text have come from somewhere else and were formatted with a tab to indent paragraphs. If I leave that in there, those sections...

OK, I tried going back to original in the compile options and the problem went away. Looking at the mmd output when I go back to my compile settings, I've found out more about the behaviour, which is a bit odd. I know, but I want to do the opposite, it's as if they've been turned off somewhere else, but I don't know where.

I didn't specify before, but on compiling to MMD I get the same result: only MMD footnotes:

[^blah blah]

are rendered as footnotes, other footnotes are ignored :-(

Ah - and in response to your question about what kind of document it was, it was a folder, whereas other items at the same level were files. I converted to file and the problem is solved, so thanks! Hi Thanks for the reply. It turns out that 'Structure...' is highlighted along with 'Lecture 1', so it's being treated as if it's one level up in the hierarchy than its position would indicate. Is there some way to demote it in the hierarchy apart from just moving it around in the binder? Thanks aga...
