Glad to hear you like how it's put together! Like I say, we'll have an update out in a bit with 10.14 Dark Mode support; so while it may not get frequent feature updates (that was last year, when connection labels and the style panel was added), we do work to keep it modernised and bug free.

Zoom to Fit Screen is a different command, what you want is just “Zoom”. It is an old (very old) Mac standard that is different from maximising the window, instead the idea is to make the window fit the content demands within it (and by default it also acts as a toggle between that “most efficient” ...

It’s worth adding that the width you set in the preference pane Keith mentions is also used to calculate the width of the editor part of the window, when using the Window ▸ Zoom command (⌃⌘-).

It doesn’t cover every scenario, but it works well for most.

The "New Notes" preference tab has all of the defaults for new notes. You might also want to set up how new shapes look, in the following tab.

Since cover settings are shared between these two different ebook formats, I wouldn’t worry about whether or not the setting is correct, if it works with ePub. Try selecting all of the impacted text and turning off enumeration, with the Format ▸ Lists submenu. By the way, Line Numbering is a separate feature, in the Format ▸ Options ▸  submenu in your version. It doesn’t add text to the editor, merely adds a “gutter” to the left where lines will be numbered.
