Inline annotations and footnotes have always had to count as part of the running total as you type, because the text editor would run into performance issues under certain circumstances (lots of words and annotations). Set your word count goal to 112,000 + goal for book 2. Does that help? You could also add a blank document with the title "book1+2=___k" when you start on book 3, to remind yourself the number you want to subtract mentally.

The first thing I'd try is to delete the program from /Applications and download a fresh copy to install. Maybe the upgrade corrupted something in the application bundle. At the very least, you'll have eliminated that solution from the list.

If you merge a bunch of QR windows (creating a single tabbed window), then you just have to resize that one window, and all documents will then be set to the same dimensions. I'm not sure if the dimensions are then preserved if the windows are separated again, but it's worth a try to merge, resize, ...
